First time a confederate flag has been in the Capitol building. The confederacy never came close to D.C. during the civil war.

Fun fact: the original conf. flag actually was white (for exactly the reason you're thinking) with the stars and bars only in the corner but it looked too much like the flag of surrender that they had to change it for battlefield use.
