Considering the fact that Qui-Gon spends the majority of a diplomatic mission discovering Atlantis and gambling on pod races, the idea that he just killed a Jedi and is impersonating him actually makes a lot of sense. Hell, in the next movie they introduce shape shifters and a Sith Lord spends years hanging out with Jedi without anyone noticing.
