Keep watching, every time she shows affection, it's to Rapunzel's hair. She also calls her "Flower" which is what originally held the power to keep her alive.
I've seen this movie way to much as a stay at home dad, but I can say the animators and writers did a great job showing that every single thing Gothel does is about her and keeping her alive.
In contrast to Gothel, a subtle way that the animators show that Flynn sincerely cares for Rapunzel, instead of her hair, is that he often tucks it behind her ear and away from her face.
