The (previous) top comment is incorrect, that setting only collapses the comments, not make them disappear completely.
As stated, the comments were either removed by the mods/automod, or were made by shadowbanned accounts.

It is shadow banned accounts. Typically removed due to spam. Could be subreddit specific or site wide. I know I'm shadow banned on at least one subreddit. its stupid.
